Sebastian put the duo in the prison cell, while the alpha team killed the thugs in order to get rid of them for once and all. After all the crime they had committed for over the years, this death was indeed a mercy for them. But the alpha team knows that these thugs have to die in order to ensure that no rebellion would occur in their absence.
After all, putting the thugs and the duo together would definitely lead to many sneak attacks and which will ultimately lead to revolt. In order to live freely in Ersia Shikanji and Jay have to commit a big rebellion, replace their King and be the new King in order to survive. Not to mention, it isn't entirely impossible to do, at least not in a thesis.
All the intense talk between Sebastian and the alpha team had happened previously already, when they came for Sebastian's rescue. So, they know better than anyone else to not to break the truce which they had found earlier.
