He did not doubt that Atlas threw Xiaoshu's crown on purpose, but he felt like his Atlas isn't after the throne. He also knows that Atlas went easy on him.
Yixin was well aware of what Xiaoshu and Chaoyang had been doing to him, so he knew it was only a matter of time before Atlas retaliated. He had to kill both his brothers to survive, so he didn't expect anything less from his sons.
He tried to make it clear that Atlas would never inherit the throne, but his sons were still worried. He could only protect Atlas for so long.
