The ships that brought goods every month were just a facade for everyone to believe in.
In fact, the boxes in those ships were always empty, and they would be transported out when it was filled with the organs of the missing ones.
All of the victims' bodies were left to rot in the storehouses or used for meat, as mentioned already. Also, there were some bodies left to rot near the shrine, as if showing that the Goddess was the one who was killing. This was just to fool everyone.
The storehouses were on the other side of the island. The shrine was separating the village, forest and the other side of the island, hence, Hans even forbade people from entering the shrine!
